In addition to the minimum prioritization and optimization functionality that you have described, we have added the capability to process project uncertainty by using simulations in a multi-attribute utility decision analysis environment. This allows managers to see the uncertainty in their individual project value rankings and well as in their summed portfolio values. 

One area that I also think  is important to mention is the propensity for most people to underestimate risk. This obviously is not something that can be overcome by any tool, but it can be ameliorated by training, as I am sure you know.
